The good results on Mister mostly come out of HLG mode, which is more like an extension of SDR format. Maybe your monitor isn't so well set up for that? The output looks awful warm to me, maybe the color settings in Mister can help if you can't adjust it on the monitor side? My understanding is that Windows 11 uses HLG for its HDR mode so I’m not ...

You are very appreciated. After some experimentation, it seems you can only use the N64 Controller with USB adapter as the primary controller to get any of this to work. That's too bad since most of the cores work better with my SNES controller

I was trying to use the new N64 core with my Gamer Pro usb -> N64 controller. The Y-Axia doesn’t work. I tested it with the input tester core and no Y-Axis. Star Trek Judegment RIghts runs with CD emulator but sometimes the digital sound cuts out. Haven't found a fix for it. Still mostly playable.

Well connecting this directly to my XM-29 VGA Monitor worked, but the sync issue seems to be when running in Composite Sync Mode. I'm kind of daft. I have a Sony BVM, and I don't think the standard HDMI 720p mode works. The BVM will do 720p, but I don't know what that modeline would look like for mister.
