Sometimes the clocks act weird if they have never been set. Try plugging a keyboard into your MiSTer, hit F9 and login to the console as root. from there try: hwclock -wu
Might get you working, if not, something is probably amiss, as Missus noted, they are very simple boards.

There's a (slim) potential to damage older devices that pre-date the +5v pin. Better to not have it when not needed. So if you have PVMs from 2005-2007, you should be safe to leave it on? disconnect mt32pi from the Mister. Power up the pi with an external power supply, the mt32pi logo should appear on the screen. If not it's definitely something with the pi or hat. Try a new SD Card.

All Legacypixels I/O boards include a DE10 heatsink and a basic cooling fan at no additional cost. Should a fan fail prematurely, we will cheerfully replace it at no charge.

Swapping the pins in the connector at the IO board side of the cable should be super easy and reversible.

I don't want to discount the importance of resistors, but I will say that at least a couple of folks have directly wired Pi pins straight to P7 without obvious issue in the past, I can't imagine SNAC would be much different. Apologies for the super handy wavy explanation... Modern devices often don't actually "set" a signal line to 0 or ...

The de10 3V3 regulator is a LTC3612EUDC#TRPBF rated for 3A. It is unlikely that this is your issue.

if it is just blocking stuff from fully seating in the audio jack, you should be able to gently bend it further back.

The oldest DE-10 in my testing fleet has been going strong for over 3 years, it has worked hard, suffered uncountable plugging/unplugging of I/O boards, RTCs, USB hubs (cabled and bridged), various HDMI monitors and tons of SNAC stuff. Never had an issue with any of the ports on any of the test de-10s.

The mini-usb (sorta trapazoid-y) port is the debug port. The micro port (flat almost usb-c looking) guy is the host usb port.
Assuming your host port is gone, only solution would be to solder on a new one, assuming the traces didn't get ripped away.
