Are you pressing the A button to assign the controller in-game?
I think your problem is unrelated, my Wii Mote buttons are being registered just fine by the cores, only the crosshair doesn't move in spite of the Wii Mote movement being registered by MiSTer in the calibration screen.

Yes, it registers button presses and I can navigate the core menu.
I have a sensor bar and light gun and I've enabled light gun in the core menu.
MiSTer is registering the movements since I can calibrate Wii Mote pressing F10, the console cores don't respond to the movements.

I bought a USB Wii Sensor Bar and a Wii Mote (Chinese clone). I'm aware that the motion plus version has some issues, and that the clones may have even more issues.
