It was known they plan to sell the cases separately very long time ago. Unfortunately it doesn't move at all. While they develop the electronic parts and FPGA core, nothing stops them to release the cases at first for those who need just cases. At least they could rise some funds for further development. Inside megacd folder create subfolders like
PAL
NTSC
Japan
put in each folder cd_bios.rom of required region. Then fill these folders with CD games.
Each game in those folders will use regional BIOSes you've put.

MiSTer is hybrid system. Floppy format is supported on HPS side, so in theory it's possible to get Gotek(FlashFloppy) project sources and integrate to MiSTer.
Actually support for protected disks is kind of obsolete today. Everything made on 90x is already hacked/cracked and available in plain ADF format.

I don't get the obsession of proven to be non reliable way to keep the data floppies. Today the only thing need to be done is to read the whole floppy once and save it to file. There is absolutely no reason to save it back to floppy. Several years ago i wanted to buy a 3.5" floppy disk because i've bought Amiga 1200, but couldn't find any stor...

Actually, it seems that the problem was introduced in the 20200127 release. Downgrading to the 20191228 version solved the issue for me. it doesn't contradict my words. Core isn't properly written for FPGA, so some builds may work and some not. It doesn't mean non-working build has bugs. It's how cores are "working" when they are not tun...

Core has been ported from real HW as-is without adjusting for FPGA requirements. So it may misbehave. Current build works fine in all my MiSTers, but i'm not excluding it may work wrong in some cases.

I suggest AY-3-8500 MiSTer core. It's also Pong. It works much better and has additional options.

not sure about earlier but at least Kickstart 1.3 works fine in Minimig.

As for ADF, the support code is on HPS side and i'm sure can be extended if someone will know what need to add there. As always, it's opensouce and everyone is welcome to improve it.

Sysinfo is not a best benchmark. Its reliability is very low. You can see millions points in SysInfo in emulators while most of them will suck when you run A500 demo such as "State of the Art".
