If you are talking about Alioens it did not download the rbf. This core is in beta and only available to Jotego Patrons. If you are not a patron update all usually downloads the rbf, the zip but not the mra. You can download the mra manually but it is not useful as it won't be unlocked. This is why I said it was not a very elegant solution.
In any case it is not working as mentioned by @RealLarry as Save Settings does not save mounted FDD. When I made the post I was away from my MISTer and could not test it.

Glad you solved it. I did not know that you had no way to connected to your MISTer, although I should have suspected it could have been a possibility. Instead of SSH you could have switched to the console by pressing F9 on the keyboard (if you have one) and proceed from there.

There is no problem accessing this file but you have to do it under Linux. SSH into MISTer and vi /etc/dhcpcd/conf or whatever editor you want to use.
It is what I did to set my MISTer in fixed IP.

This is really detective work and I am glad you figured it out. Recompiling the cores is a pain but at lest you have a temporary solution. Modifying MISTer main would be the ideal solution and I hope you figure it out. I have a question: Where are these mentions of GPIO13, 15 and 17? This is plainly wrong. A long long time ago this issue was extremely frequent until Sorge made some changes and the issue almost disappeared. I guess each core would have be modified to do a cleanup.

Screen messed up when changing core is a rare occurrence. I always switch cores in the OSD and it has been a long time since I got a messed up screen. If it happens I do a reboot.

Thanks to @Captain FPGA it is now possible to start the game without having to manually load the 3 bin files. Sega 16 has been publicly released many month ago. No problem with the game here and I have never been one of his patrons.
Check all your jtXXX.rbf if some have a date stamp in their name delete them.
