Can the MiSTer output two different resolutions when using HDMI and analogue output?

As per title. I want to make recordings of gameplay from the MiSTer and would like to know if I can just output and record at 1080p from the HDMI and have whatever independent resolution is required by a CRT from the analogue board.

It can but it depends on the vga_scaler setting in the ini.If you're using the vga_scaler option (vga_scaler=1) then the analog out will mirror the output of the HDMI settings. If you're not using vga_scaler (vga_scaler=0), then the analog out gets the native resolution and refresh rate of the core while HDMI gets whatever settings you set. So if you want the MiSTer to output 1080p over HDMI and native resolution to your CRT, then make sure vga_scaler=0.
