Justifier Through SNAC Poor Accuracy in Genesis Core

I'm finding that shots from the Justifier are off to the left in the Genesis core. Using SNAC, 6.1 IO board and a CRT. The same setup with a real Genesis works perfectly.
Is there any way to fix this?
I haven't found any info about this here or elsewhere.
